academic-cv

Build or tailor an academic CV for faculty, postdoc, research or fellowship applications: publications, grants, teaching, supervision and service in the order the field expects, with consistent citations. Use when asked to write my academic CV, update my CV for a lectureship, tenure-track or postdoc application, format my publications list, or adapt my academic CV for an industry research role. Produces the full academic CV, a field-appropriate section order, a clean publications list in one citation style, and a two-page summary version when asked.

SKILL.md

Academic CV

An academic CV is a complete record, not a summary. Hiring committees look for the same things in a fixed order: research, funding, teaching, service. Length is expected; inconsistency is not. This skill builds the record, orders it for the field and the post, and formats every citation the same way.

Part of the pm-cv bundle.

What This Skill Produces

  • The full academic CV
  • A section order for the field and post type, with the reason
  • A publications list in one citation style, with the person's name in bold
  • A short version (two pages) for fellowships or industry research roles, when asked

Required Inputs

Ask for these if not provided:

  • The post: lectureship or assistant professor, postdoc, research fellow, industry research, and the institution's country
  • The field, because conventions differ (author order, conference versus journal weight)
  • The record: publications, grants, teaching, supervision, talks, service, awards
  • The citation style the field uses, or permission to choose the common one

Framework

Typical order (adjust by field and post):

  1. Contact and current position
  2. Research interests (two lines)
  3. Education, with thesis title and supervisor
  4. Appointments
  5. Publications, split: peer-reviewed journal articles; conference papers; books and chapters; preprints and under review (labelled as such)
  6. Grants and funding: funder, title, role, amount, years
  7. Awards and fellowships
  8. Teaching: courses, level, role, student numbers
  9. Supervision: students, level, status
  10. Invited talks and conference presentations
  11. Service: reviewing, committees, organising
  12. Public engagement and impact, where the system values it
  13. References, if the country expects them on the CV

Rules:

  • Reverse chronological within each section.
  • One citation style throughout. The person's name in bold. Equal-contribution marks explained once.
  • "Under review" and "in preparation" are labelled honestly and never listed as published.
  • For computer science and similar fields, top conferences may outrank journals; put them first.

Output Format

Academic CV: [name], [post]

1. The CV 2. Section order and why 3. Citation check: inconsistencies found and fixed 4. Short version (if asked)

Quality Checks

  • Every publication uses the same citation style
  • Unpublished work is labelled as under review or in preparation
  • Grants show the person's role (principal investigator, co-investigator, named researcher)
  • Section order fits the field and post
  • Nothing is listed that the person did not provide

Anti-Patterns

  • Mixing citation styles. Committees notice and read it as carelessness.
  • Inflating status. A submitted paper is not "forthcoming".
  • Hiding teaching for a teaching-heavy post, or hiding research for a research post.
  • Using the full CV for industry. Industry research roles want the short version.

Example Trigger Phrases

  • "Update my academic CV for a lectureship application in the UK."
  • "Format my publications list properly."
  • "I'm applying for a postdoc. Help me order my CV."
  • "Turn my academic CV into a two-page version for an industry research role."

13c-metabolic-flux
K-Dense-AI/scientific-agent-skills48k

13c-metabolic-flux

Estimates intracellular metabolic fluxes from steady-state carbon-13 isotope-tracing measurements using validated atom maps, mfapy isotope simulation, constrained multistart fitting, and flux-profile diagnostics. Use for 13C-MFA, carbon tracing, mass isotopomer distributions (MDVs/MIDs), positional isotopomers, parallel tracer experiments, and determining whether labeling data constrain a pathway flux. Distinguishes measured-label inference from COBRA flux balance analysis and flags experiments requiring nonstationary MFA.

Pythonic wrapper around RDKit with simplified interface and sensible defaults. Preferred for standard drug discovery including SMILES parsing, standardization, descriptors, fingerprints, clustering, 3D conformers, parallel processing. Returns native rdkit.Chem.Mol objects. For advanced control or custom parameters, use rdkit directly.

bulk-rnaseq

Prepares bulk RNA-seq FASTQ, Salmon, STAR or featureCounts output for gene-level differential expression. Covers nf-core/rnaseq and standalone quantification, biological replication, strandedness, reference provenance, validated count assembly and a PyDESeq2 handoff. Use for FASTQ-to-counts analysis, nf-core/rnaseq configuration, STAR/Salmon quantification, or building a counts matrix for DESeq2. For single-cell data use scanpy; for statistical fitting alone use pydeseq2.

alphagenome

Looks up precomputed AlphaGenome Atlas effects for any GRCh38 single-nucleotide variant (AVI score with Phred and 18 SHAP feature attributions, plus raw and quantile scores for RNA-seq, DNase, ATAC, ChIP-TF, ChIP-histone, CAGE, PRO-cap, splicing, polyadenylation and contact-map tracks), scores variants or scans windows on demand with the AlphaGenome model for human and mouse (variant scoring, in silico mutagenesis, REF-versus-ALT track prediction), and builds Atlas website deep links. Use when the user mentions AlphaGenome, AlphaGenome Atlas, AVI or AlphaGenome Variant Impact, DeepMind variant effect prediction, or wants to prioritise or mechanistically interpret non-coding, regulatory, splicing, enhancer, promoter, or chromatin-accessibility effects of SNVs from a VCF, credible set, or region. Research use only; not a clinical tool.
